My knee-jerk thought is that our society is becoming much less binary and exploring grey areas. Viewing traditionally 2D villains as complex characters means they aren't just 100% a bad guy who is there to make a scene before being defeated. There's more grey area with heroes now as well. This has been happening slowly over time; the 90's was filled with anti-heroes--good guys who had real problems with their personalities or methods. Storytellers are just giving the villains the same treatment, flushing them out as people instead of just kookie weirdos. It's as entertaining to point out a hero's flaws as it is to try and find something redeemable about a total creep. Writers are creative people and like to try new things. I mean it's fun to have a dude running around dressed as King Tut robbing banks, but it becomes even more FUN if you can actually BELIEVE that someone might do something like that. Instead of "You will believe a man can fly," the new millennium gives us, "You will believe a man called the Penguin is a frightening organized crime boss."
