It’s heartbreaking to see how Magnus just let Alec go without trying to stop him cos by default he didn’t feel anyone could love him or would want to be with him. He so used to being used without any care in his past relationships.
I think he's also old and wise enough to realize that Alec needed space at that moment. If he pushed too hard it would've scared inexperienced, insecure Alec away. Alec had to be the one making the initiative.
Sophie White I think another reason he did not protest about Alec’s reason is that he can’t argue when it comes to the differences in their lifespans. You can see it in Magnus’ expression at 0:44-0:47 he could make a case for almost anything else but when it comes to that subject only Alec can decide if he wants to take that step and face prospect of him growing old and Magnus staying the same
It's one of the scenes where Magnus doesn't say much and just gives him the time he needs. I really like that.

Things I will never get over in this scene:
Alec's face as he stops walking away, you can just tell he's having a civil war in his head about what to do next, I can just imagine the 'Alec stop what are you doing turn around!' as he is fighting himself.
Magnus's quick turn around when he realised Alec wasn't leaving, like he was shocked but relived at the same time.
Alec's awkwardness as he desperately wanted to kiss him but tried holding back, only to find himself walking closer and leading the kiss.
How slowly they pull away from each other.
The way they stay as close as possible to each other while talking.
The way they quickly remove their hands from one another when they realised Jace walked in.
Alec looking completely traumatised for the next 10 seconds like he didn't even know what to think.

I love Alec's little moment at 1:00. His default mode is to give up when it gets tough because he doesn't feel ready for a relationship, but he stops himself from doing that, works up a little courage and goes back to Magnus. A great moment of character progression.
I agree with almost everything except the part where you said alec gives up when it gets tough. He actually digs his heels in when it gets tough. That is what makes him such a great leader
He hears that little internal voice telling him they're too different, it won't work, he's got a job to do, Magnus doesn't really want or need him...etc. But he's learning that he can reach for what he wants, now he knows what it is. He doesn't have to settle for less, he's got the right to be personally happy, not just a warrior or a Lightwood scion upholding the family name.
This is actually my favourite Malec scene.
The way Magnus doesn't try to get Alec to stay as he knows it's his choice and decision to make whether he can deal with Magnus's past.
Then Alec taking the initiative to show Magnus how he feels with a lovely soft kiss. He looks so shy as he moves towards him, i-

Alec tends to overthink. His brain tells him that the differences between him and Magnus may hinder their relationship in the future, but he's just so in love with and attracted by Magnus that he can't really step out of the room.
Love how Matt closes his eyes while kissing magnus, draws back breathlessly and dizzily after and then speaks out his expectation emotionally with that very deep voice.
Reviewing all #Malec scenes to get over my depression. I just love Malec kisses since Harry and Matt clearly want them to look as authentic as possible. Before any slow kisses, they seem to put themselves into the "proper" head space. The results are passionate, realistic kisses. 🥰
