I got a theory behind the Fallout 4 ship; Since the lone wanderer took over one mother-ship, and destroyed another, there's still a space ship in earths orbit in the lone wanderers control. Since the Zetan's or whatever we're calling the aliens, will have a home planet, they probably sent that fallout 4 ship to check out why two mother-ships just went quiet. And to it's surprise, got shot down by the human controlled mother ship and went down in boston. That or without the sole survivors knowing, there was another space battle and the lone wanderer won again, and that alien is a survivor.

Fallout 76 introduces the Order of Mysteries, which among other things are known to carry powerful .44 revolvers, to be deadly efficient, and to be masters of stealth who can vanish from combat at a moment's notice. By the end of the questline involving them, your player character has full access to their computer systems, samples of all their tech, and the a device that we know from the story of the missions has already been used to make a copy of their data once before. I think it's a reasonable assumption that one of the 76ers canonically found the Order, went through the questline, and set to reviving the group, creating a "New Order of Mysteries" in which members no longer tried to emulate the Mistress of Mysteries, but simply trained to be more generic _Mysterious_ Strangers.

I think Deacon is a synth made by Father to keep an eye on you for whenever he decided to release you from the vault. But he ended up joining the railroad and turning his back on the institute helping to make the railroad what it is while also keeping an eye on you the objective that the head of the institute was so concerned about.
Well deacon is a synth,but not a spy. He confirms when you get to a certain affinity with him and he gives you his recall code. Edit: if he was a synth spy he never would of told you about him being a synth.

Also, I think that the Mysterious Stranger is actually an entire series of synths deployed by the Institute to subtly nudge events by protecting/supporting certain individuals whose goals they support (or who happen to have a personal connection at the institute)
Marcus Zyker Nate has no brothers or sister, and his wife is dead. (Nate is the canonical survivor), so his bloodline is his, unless Shaun mated with someone, no. His bloodline is his.
The main quest in the Fusion City Rising mod crowbars that theory into the game with some terminals and notes that also assert that Deacon is the Lone Wanderer, Shaun is James, and the James we interact with in Fallout 3 is a synth duplicate.
Another possibility for The Mysterious Stranger is an imperfect version of the serum used by the Cabbot family. Perhaps it causes him to age slower than the average human? I'm not very familiar with the alien dlc, but the Zetans make another plausible explanation. If that 17th century samurai is still kickin', perhaps The Mysterious Stranger was abducted at some point, but he escaped? Whatever is keeping the samurai young could only be constant while on the ship. Perhaps it left a permanent residual effect on the stranger?

I have an idea about the Mysterious Stranger: What if the Mysterious Stranger is really a faction that operates around the U.S. by helping out the most “qualified” people around. The faction may be so devoted to their cause that they have stayed operating for all these years. I mean think about it, you need a perk to gain the mysterious stranger’s benefits. By the time you’ve gained a level and got that perk, you should have quite the name for yourself already. Sure, you don’t need to do anything drastic to level up, but these “strangers” could be monitoring you to see if you are the one. And hey, if they aren’t watching you... who knows, it could be Deacon...

Ghosts that appear to be fully alive can be more terrifying. Or, better yet, make them missing from the waiste down or move strangely by frame skipping. Oversized proportions or missing details like not having a face can really sell it. Its the unsettling that creates true fear.
Deacon actually has kept an eye on the sole survivor even before we left the vault, close to vault 111 is a chair and table with some water and a good view over the vaults opening that has a railroad sign. I guess the mysterious stranger could the previous protagonists. For example in fallout 2 the stranger is the protagonist of fallout 1 and fallout 3 stranger is the protagonist of fallout 2 and so on. The stranger in fallout 1 could be someone who is a experienced wastelander who decided to lend a hand to the vault dweller. He may have been someone curious who saw something in him or her. I mean when the fallout 1 jobs done he wasn’t allowed to enter the vault so may have been venturing the wasteland until he or she the chosen and saw the great potential. The chosen one destroyed the enclaves plans including the legendary frank hogan. After the chosen one job was done he decided to do the same and so on. This could explain the first mysterious stranger appearance change in every game and the experience of using stealth.
I think the mysterious stranger is a guardian angel tasked with aiding the protagonists of fallout games because they tend to do a lot of important things.

regardless of past games, you could also try to explain the ghost girl with the real world's knowledge of ghostly apparitions and haunted houses. from what i remember, these happen in old houses due to un-insulated water pipes creating extremely low frequency sounds that cause primal fear and hallucinations in anything alive, playing on pre-existing fears deep within the subconsciousness/instincts.

He doesn't remember what happened because he was saved from the institute just as his new prewar memories were transfered and installed from a detective that had his brain experimentally scanned, and got knocked out and left in a pile of garbage by the one saving him. DiMa (another experimental synth like Nick) is the one that saved him and had to knock him out because Nick was confused at the time and mistakenly fought him
The thing i like about the fallout universe is there are so many other worldly things that go on that completely still feel weird or cool alongside things like giant scorpions, green and yellow mutants, and giant killer lizards. Like ghosts, cryptid creatures, cthulu and eldritch mythos stuff like cults (and probably old gods too), possible time traveling (also the Doctor probably), and of course aliens. I wish they would put more of that stuff in more often.
Fun Fact: The Grandchester Mansion is more than likely based off of the "Winchester Mystery House", a supposedly (and quite famously) haunted home where the descendant of the famous Winchester Arms manufactuers built a house "On the orders of the spirits" she'd communicate with every night in a special seance room, the home was never completed technically as every single day a new thing was built. Much like the Grandchester Mansion, the WMH was filled with fake doors, stairs, windows and rooms, odd corridors which were tiny and hard to get through and super uneven levels making it really interesting to visit but easy to get lost in. The key difference here would be that they've taken the idea of the WMH and put an entirely new story on it, as the WMH's story is that the woman who was the descendant believed she was haunted by "All the spirits killed by the weapons which her family made" and to protect herself believed she had to make this house.
The Strangers Institute Theory combined with the Theory that we are a Synth, makes me theorize that it is possible that the Stranger is dispatched every time we are in danger, helping us shoot some bad guys and then teleported back to the Institute, Father wants to make sure we make it without giving there *experiment* away, for the past Strangers it can be the Institute did send it, but it could also be a reference for the institute, because it happened before they would not be suspected to dispatched a corsair to aid in combat. Added : It would explain why they always know where we are, what we did and what choices we made.

I think Deacon is a synth made by Father to keep an eye on you for whenever he decided to release you from the vault. But he ended up joining the railroad and turning his back on the institute helping to make the railroad what it is while also keeping an eye on you the objective that the head of the institute was so concerned about.
Well deacon is a synth,but not a spy.
He confirms when you get to a certain affinity with him and he gives you his recall code.
Edit: if he was a synth spy he never would of told you about him being a synth.

@Peltsi I remember the Lunette companion mod for Fallout NV would ultimately make this conclusion. Making a suggestion of him being a time traveller because of how her VATS showed him as originating from our Pip-boy possibly via coordinates locking. However, this was fandom from a mod though.

Maybe a synth in the institute is working for deacon, that would explain how he knows about the sole survivor, and his knowledge seems consistent with what the institute knows throughout the game.

The main quest in the Fusion City Rising mod crowbars that theory into the game with some terminals and notes that also assert that Deacon is the Lone Wanderer, Shaun is James, and the James we interact with in Fallout 3 is a synth duplicate.

Another possibility for The Mysterious Stranger is an imperfect version of the serum used by the Cabbot family. Perhaps it causes him to age slower than the average human?
I'm not very familiar with the alien dlc, but the Zetans make another plausible explanation. If that 17th century samurai is still kickin', perhaps The Mysterious Stranger was abducted at some point, but he escaped? Whatever is keeping the samurai young could only be constant while on the ship. Perhaps it left a permanent residual effect on the stranger?

2. Deacon is the player character from Fallout 3 (he will sometimes say "Tunnel Snakes Rule" as a reference to "something he heard once").
3. The aliens in Fallout are the mutated dwarf population from Skyrim
4. The Gunners where Hired and Supplied By the institute. (they know about blood types and how to test for them [that is what their tattoos are on their forehead], they have extremely high level loot; most notably is the plasma weapons which the institute sells in their store, and finally when they captured that one synth [that the courser is after in the main story] it could have been the Gunners trying to negotiate a better deal for themselves.)

Maybe he is a Ghost too who helps people which need help. Maybe he is doomed to help people.
Well fallout new Vegas hints towards the fact he is actually some sort of physical entity as well who also had a child he abandoned.

What if the Mysterious Stranger is really a faction that operates around the U.S. by helping out the most “qualified” people around. The faction may be so devoted to their cause that they have stayed operating for all these years. I mean think about it, you need a perk to gain the mysterious stranger’s benefits. By the time you’ve gained a level and got that perk, you should have quite the name for yourself already. Sure, you don’t need to do anything drastic to level up, but these “strangers” could be monitoring you to see if you are the one. And hey, if they aren’t watching you... who knows, it could be Deacon...

As far as the mystery of Deacon, he reminds me of the character of Elam Garak from Deep Space Nine. A former operative with the obsidian order who was exiled and found solace in the embrace of the greatest enemy of his people. But I guess nick just HAD to talk to me about our relationship RIGHT THERE and I was never able to find the ufo and I was pretty upset that I couldn’t get the alien blaster, but then later got it from the huboligist in the Nuka World DLC

Theory: I think deacon was highred by kellog/Institute to watch the sole surviver from the vault and keep track of them because the sole survivor is the "backup"

Am I the only one disappointed they didn't use the blue "Ghost" effect any supposed ghost characters in the game?
Ghosts that appear to be fully alive can be more terrifying. Or, better yet, make them missing from the waiste down or move strangely by frame skipping. Oversized proportions or missing details like not having a face can really sell it. Its the unsettling that creates true fear.
Deacon actually has kept an eye on the sole survivor even before we left the vault, close to vault 111 is a chair and table with some water and a good view over the vaults opening that has a railroad sign. Ah there it came. I really wonders how he knew anyone old come out, maybe from the railroads contact in the Institute?

I guess the mysterious stranger could the previous protagonists. For example in fallout 2 the stranger is the protagonist of fallout 1 and fallout 3 stranger is the protagonist of fallout 2 and so on. The stranger in fallout 1 could be someone who is a experienced wastelander who decided to lend a hand to the vault dweller. He may have been someone curious who saw something in him or her. I mean when the fallout 1 jobs done he wasn’t allowed to enter the vault so may have been venturing the wasteland until he or she the chosen and saw the great potential. The chosen one destroyed the enclaves plans including the legendary frank hogan. After the chosen one job was done he decided to do the same and so on. This could explain the first mysterious stranger appearance change in every game and the experience of using stealth.

I think the mysterious stranger is a guardian angel tasked with aiding the protagonists of fallout games because they tend to do a lot of important things.

BogaOca try redownloading the game, and yes it’ll save all your progress, modded and non modded characters alike. It’s sucks to wait for it to download but it could be the only way

regardless of past games, you could also try to explain the ghost girl with the real world's knowledge of ghostly apparitions and haunted houses. from what i remember, these happen in old houses due to un-insulated water pipes creating extremely low frequency sounds that cause primal fear and hallucinations in anything alive, playing on pre-existing fears deep within the subconsciousness/instincts.

@@OzwotWolf Nick's story is mostly explained in the Far Harbor DLC. He doesn't remember what happened because he was saved from the institute just as his new prewar memories were transfered and installed from a detective that had his brain experimentally scanned, and got knocked out and left in a pile of garbage by the one saving him. DiMa (another experimental synth like Nick) is the one that saved him and had to knock him out because Nick was confused at the time and mistakenly fought him
The thing i like about the fallout universe is there are so many other worldly things that go on that completely still feel weird or cool alongside things like giant scorpions, green and yellow mutants, and giant killer lizards.
Like ghosts, cryptid creatures, cthulu and eldritch mythos stuff like cults (and probably old gods too), possible time traveling (also the Doctor probably), and of course aliens.
I wish they would put more of that stuff in more often.

Fun Fact: The Grandchester Mansion is more than likely based off of the "Winchester Mystery House", a supposedly (and quite famously) haunted home where the descendant of the famous Winchester Arms manufactuers built a house "On the orders of the spirits" she'd communicate with every night in a special seance room, the home was never completed technically as every single day a new thing was built. Much like the Grandchester Mansion, the WMH was filled with fake doors, stairs, windows and rooms, odd corridors which were tiny and hard to get through and super uneven levels making it really interesting to visit but easy to get lost in. The key difference here would be that they've taken the idea of the WMH and put an entirely new story on it, as the WMH's story is that the woman who was the descendant believed she was haunted by "All the spirits killed by the weapons which her family made" and to protect herself believed she had to make this house.

The Strangers Institute Theory combined with the Theory that we are a Synth, makes me theorize that it is possible that the Stranger is dispatched every time we are in danger, helping us shoot some bad guys and then teleported back to the Institute, Father wants to make sure we make it without giving there *experiment* away, for the past Strangers it can be the Institute did send it, but it could also be a reference for the institute, because it happened before they would not be suspected to dispatched a corsair to aid in combat. Added : It would explain why they always know where we are, what we did and what choices we made.
