You should use the stand off’s on the exhaust studs. They are there for expansion and contraction so you don’t bust the studs. The stainless studs and nuts are good but there is a reason they put the stand off’s bud. Nice work guys
Was there a water line bracket that came with the manifold? I bought my manifold off of a friend and it didn’t come with one. Not sure if I need it for my truck, 06 5.9 Cummins.

no sir, had to use the factory one. took some bending to make it work but it's secure and not going anywhere

Did that pipe replace the cat or the muffler??!!
it replaced the CAT, the muffler was already removed from the truck

honestly just do a general google search using "muffler/cat delete pipe" or your local exhaust shop should be able to do it for you as well
