Basically the the soul contract was controlling cuphead. and mug man noticed at the end the contract was controlling him so he shot the contract bringing cuphead back and cuphead realized he’d killed muggy

i like this so much so heres what i think, i think mugman knew how powerful cups was when it came to fighting and cuphead is still mugmans brother he dosent wanna kill him explaining why he never shoots cuphead so he stays defensive and not to mention how in the end when he couldve ended his brother ending the fight he instead risked going for the contract therefore i think the reason he never shot is cause mugman truly just loves his brother
