Historically, France and Germany are among the ones who decided to create the Europian Union to prevent having a another war. (this is even said in some of my history class, if I remember right, that we were the ones that originally decided to do it and invited other countries to the project)
This was a joined decision of both country to create a more peaceful futur and other european countries also came. But this is why France and Germany are among the founding members of the union.
In France, there is even often the saying of the "couple franco-allemand" (so French_german couple) when refering to the respective head of each country working together. And we did it a lot too.
This is likely why the EU is basically depicted as their kid too.
But, yes, if it were actual people rather than things supposed to represent countries, this would not be good at all, given that someone like Germany during WW2 would be a major red flag.
... Also, just in case, but France has a much more rocky relationship with England than with Germany, historically. This is just that the two WW had them on opposing side (and in case of WW2, only part of France was against Germany, since Vichy was a thing and France was occupied)
