Yes, because that's the line about him as Kunikuzushi. She only remembered him by that name because that was the name he made for himself when he destroyed the Raiden Gokaden, and the name he told Kaedehara Yoshinori to tell her.
But since Kunikuzushi no longer exists, she only remembers him as the discarded prototype puppet, with no name. So she doesn't care about him, therefore she wouldn't have a voiceline about him.

Just a reminder if you dont know, he's not a puppet anymore, Ei doesn't know him and her voiceline about him is deleted after the quest. He was borm normally.
No,he's still a puppet. He said himself in the new timeline that he is a puppet with no name and no home.
Ei doesn't remember him as Kunikuzushi, but she still remembers him as the prototype puppet that she discarded because she didn't need. So there's no reason to have voicelines about a Puppet she doesn't need nor care for.
