They come back as their scrapped versions very much pissed at you. As for Elizabeth/Baby she obviously knows the difference between Michael and William. She wants to make William proud by killing more kids.
William Afton is the cause of all those children's deaths, and the souls of the children are fueled by pain. I don't think they would hesitate in killing the man who killed them, and unfourtunately, Michael looks almost identical to his father.

What I really like abt Michael’s character is his development. Went from yeeting his brother as a joke (becoz he’s still immature), blaming himself for the accidental death,living in a broken home (i know it was broken before, but it became severe after the crying child’s death),discovering his father’s crime, tring to fix it and help the souls little by little in secret (after he became a walking corpse, as Henry implied that a brave person volunteered when they were burning down the animatronics)
