Genesis feels more like the original comic and Snes looks more like the cartoon we all watched. It's cool how different they are.

I'll be the very 1st to say that while the Super NES version of Tournament Fighters is definitely the best one out of the 3 versions, I would be lying if I said that I didn't enjoy the Genesis version as well. Tournament Fighters for the Genesis was completely different from its SNES counterpart, and to be honest there are a few aspects that I think are actually better in this version. For starters the story.
In this game Krang sends evil clones of the TMNT to kidnap Master Splinter and it's up to the turtles to head off to Dimension X and get him back. That alone is awesome. You'll travel to different planet's/levels fighting your clones and other famous TMNT villains in order to get to and save Splinter. The other aspect that I think is better in this version is the tone/atmosphere. It feels much darker than the Super NES version and is more inspired by the comics. Which comes to my other positive, the design of the characters. They look much more brooding and threatening here which definitely fits the overall tone of the game. And the last aspect that I think is better in this version than the Super NES version is the soundtrack. It sports some kick ass music and IMO they're more memorable. Also pretty cool is that certain stages had transitions when you'd slam your opponent at the right spot, not to mention the characters had "desperation" moves that when pulled off can drain a huge chuck of your opponents health if connected.
As far as the roster goes it's pretty different as well. It has less characters to play as and fight against (it has 11 characters total, 8 which are playable compared to 12 characters in the Super NES version, 10 which are playable) but IMO the characters here are a bit more recognizable than the Super NES version. You have Leo, Mike, Don, and Raph of course but you also have exclusive character's like Casey Jones, April (her more capable kick ass fighter version), Ray Fillet (nice!) and an all new character named Sisyphus, an anthropomorphic beetle like creature. Once you defeat your evil clones (along with evil versions of your allies), you're off to fight exclusive villains Triceraton and Krang before the final battle with Karai. Strangely Shredder isn't in this game the same way, strangely again, Krang wasn't in the Super NES version. Why the trade off? Why not have both character's in both versions?
Overall it's a decent 2D fighter and, very sadly, the last TMNT game that would be released for a Sega console. If you've never played it I'd say give it a shot. It's not as good as the Super NES version and it's much more simplistic in terms of the fighting, but it's still an apt game to kill some time with playing as our favorite mutated turtles.

Having played both games thanks to the Cowabunga Collection (seriously, that collection is amazing and it's a steal at $39.99, and the emulation is flawless), I agree that both games are awesome in their own way. While for me the SNES version handily wins between the two, the Genny version also has its own charms as well. Playable April is always a boon. The soundtrack for both games is also solid, though for me the SNES version has more catchy songs that stick in your head.
Both games are strikingly different, you are correct on that, but yeah, in terms of controls, graphics, playable characters, and battle backgrounds, the SNES version definitely takes it. The Genny version though, is certainly no slouch either. It's like Castlevania and the other TMNT games, while better on SNES, their respective installments are still amazing on the Genny as well.

I don't know if the Genesis version has any secret way to play all of the characters but I remember for a fact the SNES version has codes that unlock the two boss characters. I'd leave the final boss out of any 2-player battles with your friends as she is incredible cheap and completely unstoppable in the hands of a human. Rat King is pretty cool though.

Both are available on the Cowabunga Collection, and while both are great games, I am going to say this, the SNES version wins by a nautical mile. In terms of graphics, plot, soundtrack and controls, the SNES version is by far the superior of the two. That isn't to say the Genny version is bad, it isn't, it's a very competent fighter with a decent soundtrack and graphically it looks good too. However, the SNES version just has it all going for it and thus it's safe to say it wins this round.

The SNES version has gained a cult following because of how good it was made. The graphics, presentation, gameplay, modes, etc were so well done that even back during my SNES days it was played a lot together with Street Fighter 2 Turbo. It's so good that there have been hacks / mods to make it viable for tournament play. (Look for TMNT Tournament Fighters CE).
The Genesis version on the other hand......it was a very odd one, with a weird storyline, characters and some very busted mechanics (Casey Jones says hello). Now the SNES version wasn't balanced either but it wasn't as busted as the Genesis version. But to be honest, Genesis version had some very good music tracks.
