1) First off, Greninja cannot Mega Evolve. What Ash's Greninja was able to do was Battle Bond-evolving, that does not require any Mega Stone or Keystone.
2) Clemont invented a synchronicity-meter which did not tell anything about Greninja's 'Mega Evolution' but only helped him determine the cause of change in Greninja's appearance. And that was because it's wave forms merged with Ash's during tough times in battles.
3) What Alain thought of Greninja's powers was that it seemed to him like Mega Evolution but they were doing that without the Stones. Whenever Alain was in a mega evolution battle, the Mega Ring in his left hand would glow while absorbing the Mega Evolution energy. But during his frst battle with Ash, he looked up in his Mega Ring only to find that it wasn't glowing. So Greninja was not mega evolving, simply synchronising with Ash.
And BTW, why do you think that Pokemon gave Ash's Greninja this special power?
I'll tell - When Pokemon released Pokemon X/Y and OR/AS games, they introduced Mega Evolution in them. So now all Hoenn's starters were able to Mega Evolve. But they didn't give Mega Evolution to the Kalos's starters. Thus when they had established that Sawyer will be Ash's main rival in Kalos, they were forced to give (only) Ash's Greninja that insane power. Otherwise Ash would have never been able to defeat even Sawyer (without utilising Mega Evolution or bringing his Charizard back).
And now on that last point it can go either way cuz Ash had beaten Megas before without any Mega Evolution of his own or any special power ups

Bro u are telling wrong, some Gerninja has an ability called Battle bond which allows it transform into ash greninja form....while all Gerninja cannot do this but some greninja can. The Greninja of Ninja village also had the same ability so it was able to transform . As this ability of Greninja is very rare very few Greninjas posses this ability
