The Sea Sparrow is a bit unpredictable i'm finding. I have only used it several times for missions where water is an obstacle.
As shown in this clip, it can flip itself by waves meeting player body physics - i'm guessing is what happened...
Like most tools, it's how you learn to master them to bring out their full effect!
I will persist to master the Sea... Sparrow.
