Good question! They give the same thing right: an extra priest and an extra favor tile, so... why SA over second temple? Well that is the whole thing about TM economy: upgrading stuff does not just add you an income, it also takes one away. So both SA and 2nd temples 'add' the same thing, but 2nd temple takes away a worker income, while SA does not. Considering the favor tile earth2 basically gives you a worker income, getting one more worker income from SA compared to temple is huuuge - it's almost like getting an extra favor tile.
