SAs did come with a 5 speed. Main difference is the bendy shifter and the shifter turret isn’t a separate piece. The other difference you didn’t mention is FB and FC ratios
I have an 12a 1983 fb rx7 and it makes bearing noise in every gear but 4th. Could i put an na miata box if i swap the bell housing? Is the shorter inputshaft a problem?
So I have a 12a Bridgeport with a top mount starter ,I have a miata 5speed box to go with it and the bellhousing in the middle with the starter down bottom left,which starter do I run and what do I do about where the other one goes lol

I have never seen a SA USDM 5 speed.
I didn't go into details on the ratios since that can be found easily. This is more for swapping in general.

We always had 5 speed. I think 5 speed was an option in US
Are the bushings connecting the Shift knob to the trans the same on all gearboxes ? Could you put an MX5 short shifter in a FC for exemple ?
Yes. There are some differences in the fb trans but the fc and miata trans are essentially the same.

Not really. All have the same gear sets for the most part.

Yes you have to shorten the input shaft or it won't bolt up. It will bottom out in the eccentric

No the shape and size are different. You can't do the bellhousing swap or swap the tail section onto the rx7 trans.

I don't follow. To run the miata trans you have to swap the bell housing to a 12a bellhousing and shorten the input shaft and splines.
