@@JaDav40 you could argue the thieves in that episode didn't actually take over the Enterprise, as they had no control of it. They just boarded it when no one was supposed to be there. However, their compatriots did take control of the starbase where the Enterprise was undergoing the baryon sweep.
The biggest omission I can think of would be Star Trek 3. Where our heroes steal The Enterprise and then the Klingon bird of prey. Not to mention Defiant and Starship Mine.
Kind of an edge case (honorable mention?) but there's Starship Mine where Jean-Luc McClane needs to defeat the workers who take advantage of the whole crew being off the ship for maintenance.
I guess it's is not a ship but the best time we had a takeover story was when DS9 subroutines took the station, Dukat;s comeuppance is one of the finest moments in DS9.

Conundrum (TNG) - Okay, the ship isn't strictly taken over this time, but they are manipulated into almost destroying an alien civilisation by another rival species.
Stolen/commandeered ship seems to be a common trope... perhaps because it's easy to set up conflict for some dramatic tension, and can potentially save on production budget (no off-ship sets/locations required). As for Trek tropes, right up there with transporter malfunctions.

I had never thought about the plot hole from "By Any Other Name", but Sean is right! That's a pretty big ruddy hole in the overall plotline. The Kelvan tech could have been utilized to drastically advance Starfleet's exploration of the galaxy. From this, I devise two possible conclusions: 1) The Kelvans refused to share their technical knowledge, saying Starfleet needed to discover the tech on their own (a Kelvan version of the Prime Directive). 2) The Kelvans DID share some of their knowledge, which is why Starfleet had to revise their warp speed charts (hence the vast differences between the TOS and TNG warp scales). "Chosen Realm" is a particularly poignant mention right now, given what's going on in the States, as religious extremists here are taking control of the government. At the time, I saw it as a warning about what would happen if al-Qaeda wasn't stopped, but now there's a much more urgent meaning to it. It also strongly reminded me of TOS's "Let That Be Your Last Battlefield."
5:52 - SNW "The Serene Squall" This was either my 2nd or 3rd favorite episode of the 1st season, and I absolutely LOVED Capt. Angel as a villain. Please inject more of her character into this series and my vanes because it was so damned good.
I thought Lon Suder got short change to be honest. He really only had that two-parter and mailed which of course was when he initially committed and was convicted of his murder, and while I generally stand behind the fact that murderer should be put to death or at a minimum spend their life behind bars without parole, since that is clearly not the perspective in Star Trek, I think it would've been great to explore a more in-depth character growth for him. It's a shame that he experienced significant growth between me and these two episodes to have it ripped away and killed by the end of it. I think it would've been better not to kill him off, but to explore his psychological trauma from having to kill in defense of his ship after fighting so hard to overcome his violent tendencies.
The worst offender by far is "And The Children Shall Lead..." The Enterprise gets taken over by literal children. Starfleet Command must have been like "HOW???"

Runabouts because they all have their own name and registration. Delta Fliers because they're essentially support ships of the same ilk as runabouts. I don't care if they technically couldn't get their own registry numbers. They deserve the recognition.

The only exceptions I'll accept are the TNG Bynar episode "11001001" & Baryon Sweep episode "Starship Mine", as the ship was breached by a fake warp core containment field failure or the ship was already abandoned... of which both were docked in a Starfleet controlled facility.
Maybe this doesn't count because it is less "stolen" and more "taken for a prize" but the Hirojin certainly had Voyager well in hand when they forced the crew to play out hunting scenarios on the holodeck. Seven of Nine also stole Voyager for a short while ot bring it into fluidic space. And in TNG, Reginold Barcley stole the Enterprise under influence of the Cytherians.

Yeah, I felt no sympathy for what D'Jamat and his people had done, especially when it came to deleting Enterprise's data on the spheres. Archer's ice-cold _"Your people were going to bring peace? Well here's your peace."_ was what he deserved. That and the revelation that all he did was for nothing.
My most hated trope in SciFi is the “stolen ship” trope. Like, can you imagine the level of incompetence it would require to lose ownership of a large naval vessel that you serve on? “Oh look, North Korea has taken control of our Navy cruiser!” And yet so many SciFi shows love the “stolen ship” trope. I don’t care if the crew does recover the ship eventually, they should all be discharged from service for losing their daggum ship.

Encounter the barest of pushbacks to your plan to involve yourself in an intergalactic controversy? Why, the only thing a Star Fleet officer can do about that is.. dereliction of duty!

Discovery was the worst Trek ever. While Enterprise should have had a 5th season to finish the series and got a raw deal in its final episode, Discovery should never have made it past season 1.

The time a ship was stolen in "Star Trek " Irish dude ,was in "Star Trek 3 The Search for Spock " .When Kirk and crew steal the Enterprise ,and fly out the Spacedock ,outside that seems that Starfleet must have some cheap rent a cops on it's payroll ,especially if look how times a ship was stolen in the 24 Century Star Trek .

Like wait the Borg stole or hijacked parts the Enterprise E ,In like "Star Trek First Contact " .I mean it must been due to a little of Irish luck ,that they did not take the Bridge ,but they did take most the ship from the crew the Enterprise .And what Khan in "Space Seed " in TOS ,where not did take the ship .He almost killed Kirk ,which makes Kirk get even in the Wrath of Khan .Like when you think about it .
