Nah, it's just that Thawne changed his vision about the Flash he created in the Season 1 Finale. Before that point, Thawne just viewed Barry as a tool to accomplish his goals, but when Barry stopped him, he started seeing Barry just like the original Flash, and accepted him as his new rival truly.
Thawne was smart removing Batman from his flashpoint. He basically got rid of the only thing that can stop him. If he kept Batman then Batman would find a way to win like he always does.

In doing so, Barry returns to save his mother (creating flashpoint in the cw show, i cant attest for the other comics) and thusly the Flashpoint event that occurs is actually the real timeline but at that point Barry is older than when he originally got his powers and thusly starts forgetting about them to the point he would lose them completely.

Point of linear time order and TV thawne motivation. Thawne loses his speed, pretty much immediately after killing Nora. He then sees there is no flash, he has won. The flash who had his mom and got struck by lightning is, no more, as is the speed force, as is the same sf thawne used. Now follow me here. When making the ASF in s7, Barry hits up wellsobard. Gets the designs, for both tachyon in s3 and an ASF in s7. Wellsobard is powerless until he makes the flash, after that, it is intermittent and requires the chair charger. I guess all I'm saying is that Thawne won against Barry 2020 in the pilot and his failures are only getting bigger as the show progresses. He made his own worst enemy. Barry 2014.
