Right from the first episode Chloe knew they had something. When he held her and told her he wouldn't let her die, you can see in her eyes she knew. But she also learned he had no emotional understanding. She kept trying to not let herself get caught up because she knew he was just to insecure. I always felt like Peirce in season 3 was her last attempt to have normal in her life. I also think she realized normal didn't equal happy. So she finally decided if she wasn't going to be happy without Lucifer, then she needed to help him grow so that they could be happy together. I think we saw her doing that in season 4.
It would be interesting to rewatch this show from her perspective and imagine how she interpreted his "metaphors". I only ever enjoyed her confusion and delighted in knowing the truth, but I never really thought through what she thought.
Interpreted? She didn't believe him. She did not believe in the whole God thing. Then after years of weird unexplainable things happening around him when she gets confronted she runs away. And all her 'detective' skills take her to the church who has just one view of the devil! I don't forgive her for that.
