Using multiband compression, especially one that is build off of OTT, will fuck up the phase of your sub. Set the sub to direct out to avoid this issue.
I'd just use a seperate synth instance for sub. That's what I usually do anyways. That way you can mess with the "main" bass anyway you want without worrying about the sub and you can also do stuff to the sub without affecting your main bass.
