From some universities I'd card you can travel whole state in free but in Magdeburg we can only travel the city for free not whole state.

Yes you have to apply for Dvisa(long term visa) select D-student visa on vfs then
, without aps certificate because you're coming for phd then select the vfs which is in your jurisdiction
