As long as we keep a layer of carpet in between we should be good. The copper in the wood that reacts with aluminum shouldn't be able to leach thru the rubber backer of the marine carpet. I have some sheets of plastic laying around and i was going to cut strips that screw to the top of the bunks temporarily to keep the carpet from getting tore up. Eventually the bunks will be entirely replaced by some kind of synthetic material/ plastic that doesn't rot, and probably this upcoming winter the bottom of the boat will be getting a layer of UHMW plastic
