Knowing that Senku is alive doesn't equal knowing that Taiju and Yuzuriha are spies, because there's a possibility that they don't know about Senku.
Tsukasa said he knew in the last season
Asigiri Gen doesn't know that person, but he realized in his imaginings that the person that is a statue before him was indeed human, living his own life, with his own family and that killing or even disabling him is wrong. That is why Asagiri Gen stopped Magma.
Also, as a sidenote, destroying or disabling that group of statues would (sooner or later) alert tsukasa's kingdom of might and they'd be more diligent in their watch, perhaps investigating anything even remotely suspicious looking for subterfuge in Yuzuriha and Taiju for instance and watching them more closely. Metal Gear Dr. Stone: Tactical Espionage.
