This isn’t related to 呼び捨て. Even if Kita became Bocchi’s senpai, Bocchi would still call her “喜多ちゃん.” It’s very unusual to say 呼び捨てにしてもいい in any context because we don’t typically ask people to be impolite to us. Instead, phrases like 「〜って呼んで」 or 「〜でいいよ」 are much more common, and they’re not always limited to just a first name.
