If Coral really are a hivemind intelligence like I thought, and if they see human brainwaves as more 'Coral,' then sticking them in the gigantic fuel depot just made them smart enough to conceive the idea of collapsing themselves into a massive energy wave that would let them 'assimilate' with what they'd perceive as stranded Coral: humans. And possibly AI, or AllMind had no idea what the Coral were truly capable of.

For me what also adds to this theory is a detail with Ayre after we discovered Institute City. The specific line she says is her second one saying that "This is my home...". I know it's meant to convey that the convergeance is here and that the pull she's felt is stronger than ever. But i think this could be a classic Fromsoft double meaning that when said it she actually meant that Institute City is her home instead of the coral, especially the tone she said it in, like she in that moment recalled a long forgotten memory due to her seeing the city again.
I would honestly agree with the theory that Ayre was once human, given all she knows about AC's, the history of the fire of ibis, the hints she drops, and even Igauzu being key proof when he admits he has been killed several times by the player. We also know ALLMIND is pushing to release coral and essentially had two semi-controlled stockpiles, one of which she had Sulla defending, and the other she personally asked us to help defend with (against the erkidormi and a cataphract no less). I would go out on a limb and say that, in conjunction with that cut voice line from ayre and allmind, there is a way to essentially transfer people's consciousness into the coral. Consuming it is enough to gain the ability to speak to it after all. Im not sure entirely of the "how", but igauzu and ayre push it into a realm of it definitely happens. And it makes further sense that its done by a stress inducing experience, as again, Ayre knows about the fires and its effects the first time as well as igauzu just winding down from his months long tantrums if he beats the player, acknowledging that he does not have much time left after your demise. Perhaps the only way to join the coral, and maintain some type of form within it, is through constant stress/anxiety as an odd anchor of sorts. With Ayre, she's constantly worried and thinking of how to free the coral and humanity's intentions, and with Igauzu, his pride being constantly kicked in by the player and him having a petty drive to get back at us no matter the cost would be his form of stress, probably to a ridiculous point where he can momentarily disrupt any coral/mechanical entities around him. tl;dr Igauzu is proof humans can become coral through stress, and hes high in coral off pure salt and jealousy.
Ayre has been depicted with red, white and black(some accessories being worn). She and a certain new antagonist in Sonic Frontiers could be friends! (at least based on my understanding of wholesome art I have seen of the Sonic Frontiers antagonist)
My biggest issue with this is, why wouldn't Ayre just say so? At the end of the Ice Worm mission, Ayre explains that she was "born from the coral tide", a rather strange thing to say if she was originally human. She also never mentions it later, despite her being extremely honest with us throughout. Keeping this a secret would be very out of character for her.

The best theory I heard for Ayre being human, was that she was a victim of first generation augmentation. She died and her consciousness scatter among the coral but she was eventually able to gather herself again. It's what she saved 621 from experiencing at Watchpoint Delta.

It's hard to tell, but I feel like if Ayre was human she'd be more explicit about it. If she was a being with human memories but turned into Coral, and retains those memories, it's hard to believe in all the time she and Raven were together, she wouldn't reminisce or let it slip even once. There's never any "I can no longer do X" or "I used to do Y".
Pretty sure the true ending confirms this theory anyway. I won't spoil it but if you have seen it you'd know what I mean, I'm pretty sure the AC in the ending is NOT the Ravens original AC and I'm almost 99% certain the Raven is no longer human in that ending.
