the displacement of the first stone should rather be h -100, as h is its final position and 100m above the ground is where it started, and we make a the same for both the stones. The answer is preserved and this seems better to me idk.

nope
since acceleration is a vector , if both u and a have the same direction accle is positive
but if they are opposite accle is negative
else if u wer to throw a body up it wouldnt decelerate
