Your tapestry turned out so good! The reason your second pixel design looks better is because there’s more direct overlap of the pixels (stacked rather than diagonally placed). That’s my biggest piece of advice when designing the pixel grids, for cleaner lines/less gaps, try to not have “broken lines” meaning stack your single pixel lines and avoid direct diagonals. I’ve been making tapestry designs weekly for the last year and have designed more than 60 graphs, always happy to help or give advice to get more people into tapestry crochet! For yarn management, I use a mix of floating and intarsia for my pieces and most importantly I embrace the tangle. If it creates tension or just too much stress/anxiety for me I just stop every 5 or so rows and reorganize all my balls/bobbins of yarn. I’ve seen some people use tiny bins to manage their colors and they flip the bins every time they flip their work. That could be worth trying :)
