The goal of this movie is to complete the game without ever using Mario, and as fast as possible. Note that there are some known frame saves prior to the pause exit, but I didn't have enough motivation to redo everything because RNG is tied to the frame count.
"Without ever using Mario", to be more precise refers to: not unlocking Mario, or using the caps to transform as him. You could even add "not collecting the key" as a requirement, but it wouldn't change much.
Here's the reasoning and the details of what I do to complete the game without using Mario:
The route is simple. To beat bowser, we need someone that can grab him, that is: Mario, Luigi, and of course Wario. The game intends us to unlock Mario first, then Luigi, then Wario, However, we'll have to get a bit more creative, since we can't unlock Mario nor can we defeat boos to unlock Luigi. The only option left is Wario, and to reach him, we need to get out of bounds.
As Yoshi, there was only one known way of doing so, by using the trapdoor of Bowser in the Dark World ( • Super Mario 64 DS - 2n... ), however, reaching this spot requires the 12 Star door to be open... Which can only be opened as Mario. With Luigi or Mario, it was also possible to clip in the JRB room ( • [SM64DS] 2nd key door ... )... but yoshi can't jump as high as the other two.
Until one day, the RUclipsr Nathaniel Bandy was attempting to beat the game without Mario, and got stuck here too. The fact that he mentioned this challenge made me think about it again, and I came up with a new idea, that turned out to actually work. I figured out that you could also reach the clipping spot with Yoshi, using a 1-up mushroom to jump in mid-air (more info in the description of the video of the clip: • (SM64 DS) Alternate 2n... ). This allows us to unlock Wario before anyone else. and once Wario is unlocked, I can make my way up to the final stage by using other various known clips, such as the 50 star door skip ( • Super Mario 64 DS - Ne... ), but also a new way to rabbit clip to get past the 2nd keydoor.
So, to enter the JRB room, we first need to collect three stars. the fastest way to do this is by doing the moat skip and collecting three stars in the basement. (you can learn more about what happens in the TASvideos submission of the any% TAS: tasvideos.org/5...)
Then, I open the room and clip OoB to reach the 2nd floor. There, I do the mirror skip ( • Super Mario 64 DS - Mi... ) To reach the painting as Yoshi. I complete the level and collect the key, then I do the mirror skip again to pause exit in this level. This is actually faster than going in the Snowman's Land painting, because you don't have the "pick a star" option when entering the painting.
For the last part of this TAS, I talk to the toad, because he makes rabbits appear. It turns out that Wario can't reach the clip spot in the JRB room, so we instead have to use a rabbit clip to get OoB and to the 2nd floor. Here, I mirror clip for the third time, and do the 50 star door skip. However, Wario jumps too low to reach the next floor, so instead I use a heaven portal (explained in this video by Josh65536: • SM64DS: Integer Overfl... ) to get inside the stage. There, I abuse the weird physics of longjumps to make my way up the stage while being fast. Finally, I beat bowser by abusing this poor touchscreen.
Note that despite our best efforts, Mario still appears after collecting the star, and on the cake. This is an unintended side effect of beating the game without Mario and is completely unavoidable. We can also notice that Wario is still here, so that means we didn't transform into him! the rules aren't broken ;)

So, uhhh... 10k already? Wow. I love you all so much. Less than a year ago I was just happy to have 100 subscribers and now I've got 100x more. It's an incredible growth, and since most of you come from Nathaniel Bandy, I am sure you were waiting for this. It is finally done. I hope you will like it, because this is TAS might be the demonstration of how far glitch hunting has gone since 2004. (well, it will get dethroned when the 150 stars TAS will come out, trust me, there are way more glitches than what this video shows). Btw, talking about great timings, in about 20 days, SM64DS will turn 15 years old!

Mario and wario posing back-to-back like an 80’s sitcom is a way better ending than whatever’s normally supposed to happen
I like how the ending cutscene adapts to Mario and Luigi not being saved.
The game is coded so that peach is the only character there that is pre-rendered. You can beat the game without wario or without both wario and luigi even with no glitches so the game is programmed to check if a character is unlocked and if they aren't it doesn't show them. Yoshi will always be there because its impossible to not unlock him, but the other 3 go through the same check system. Since mario is usually required, the devs didn't bother to code him any different than the other 3 so the game still checks if hes unlocked. But if you do beat the game without mario, he fails the check and doesnt appear

so does luigi's boss battle; I'm guessing at some point in development they wanted to have all characters able to go to all levels. Either that or it was backup, just in case.

I suspect the way Wario was originally unlocked was different, probably not requiring Luigi even. In the final game you'd need Luigi to unlock Wario, but evidently the credits in this vid shows (unused) artwork of Wario on the cake without Luigi.
And so, with Peach saved, Wario and Yoshi reflected on their adventure. The people they never met, the places they never visited, the friends they never saved. Some even say that to this day, Mario and Luigi are still trapped, waiting fo the day some will arrive to free them.

I know that the bosses have different quotes for the start and finish depending on which character you play. But I find it really interesting that Chief Chilly has a quote for Yoshi, since normal gameplay makes it impossible to fight him as Yoshi in the first place. That's really cool.
And for those that can't catch the few frames where the messages are visible, here they are.
Start: "Hmm? I see you have no mustache. Poor, bald, little creature. It's not a fair fight for you, but luckily, I'm not a fair fighter. Let's go!"

A funny detail is that on the cake at the end, Wario is placed centre and back in the exact same position as Peach. I'd guess it's a side effect of unlocking Wario but not Luigi, rather than of skipping Mario?

When I did a no Luigi run he in a normal position so I think mario not being unlocked freaked it out. Like it sees that you only have 2 characters so they put 3 slots in but since Mario has to be in it just squeezed 4 characters is the 3 slots

It is. I never beat this game as a kid, but Wario's unlock level was too hard for me but I managed to get 80 stars anyway, to unlock the endless staircase so theoretically I could have beaten the game without ever unlocking him (again, final level was too hard); the cake would have been Mario/Yoshi/Luigi. Luigi is also optional himself, so you can probably have the cake with just Mario and Yoshi. Since Yoshi and Mario were perceived as mandatory they're probably pre-rendered like Peach, but the devs made it so the cake checks to see if you actually unlocked the other two, and accurately displays it if you didn't. But since Luigi was meant to be required to unlock Wario the devs never considered a cake to include the latter but not the former, causing it to get fucky

The cake toppers got confused I see. It insisted on including Mario, probably because he's always expected to be there, but it overlapped Wario with Peach and didn't include Luigi.
