It’s true that there is a special force(特殊作戦群) in Japan, but none of these clips show the special force. It’s such a classified information that footages of the special force have never been released in Japan. Instead, some of these clips show the airborne unit, amphibious unit and even from the Japanese SWAT team too.

I think that the organization you are referring to is the Japanese Public Security Intelligence Agency. They have been trained at Australia's top secret training center on Swan Island just off the coast of Melbourne. Swan Island is the highly secret training center for officers in the Australian Secret Intelligence Service and also the Australian Special Air Service 4 Squadron.

The ninjas, on the other hand, were mostly only hired villagers or thieves for dirty work such as unnoticed sabotage, espionage, kidnapping, theft or murder. And their equipment was mostly just modified village tools or cheap weapons. They were not even trained to fight, there is nothing about fighting in Ninjutsu, it is not a martial art. Enought?

What's shown are amphibious units, airborne rangers, coast guard boarding teams, and certain police units. While some of them certainly are elite units indeed, none of them are designated as "Special Forces" in Japan.
