I think you guys got the roles mixed up... The first part "VOW" focuses on the guy's POV. He is in love with the girl who only sees him as her best friend. The groom is not connected to the guy. In this part PERFECT PAIRS, it is now the original best friend's POV. The guy doesn't notice her until the wedding...
To answer your question, the guy was not the best man. He was just a guest standing along the aisle. As the bride passed by, he happened to glance back and saw the girl looking at him. Also, he did not leave the wedding. If you will remember in the previous commercial, he stayed in the church while the couple were saying their vows. Obviously, the focus of the camera was on the guy and did not anymore show the marrying couple in front. As to what he said to the girl, the girl asked if the seat is taken and he answered that the seat is not taken and hopefully she is also not taken.

In the Philippines, during church weddings, the best man and the maid of honor do not stand beside the groom and the bride except in the beginning procession. They usually sit along with the the other groomsmen and bridesmaids on the pews during the hour-long ceremony. Lee's observation was valid when he noticed that people in the altar suddenly disappeared. Still, it could be a decision on the part of the director or the editor to present it like that. Lee has also gotten "technical" when he said that the guy was not supposed to be looking at the girl.

And she said is this seat taken because when they met in college he asked her Is this seat taken.
