Some examples: >Psychic being immune to Ghost instead of weak to it >Leech Seed and Toxic running off of the same exponential damage [ie if you had both on you, Toxic would do 1/16 your HP, LS would do 1/8, next turn Toxic would do 3/16, LS would do 1/4, etc.] >oh arceus the Special stat >>Side note, nice of Pokemon GO to have essentially brought that back, because there's only one Attack and one Defense stat, which makes Blissey an absolute monster

As you said, most of the big Paper Mario crashes require a lot of work to do things in an unintentional way, and most of the worst crashes and softlocks in Pokemon are the same. The few bugs in normal gameplay hardly made the game unplayable, and even once realizing some of the mistakes in their code (hey, mistakes happen) it was well before the days of being able to patch shit, so it was just about fixing those problems for the next set of games. The devs put in a lot of hard work to get the games running, and I think they did a damn fine job with what they had.
