Well I doubt that the needle watch will result to permanent brain damage of Kogoro. Because we are talking about the invention of Professor Agasa here. I think Agasa would not use any artificial sleeping agent in the needles that would result to extensive damage. I think the chemicals are natural sleep inducing agents that the body already produces that induces sleep. We have to also include that the agent only works for 20-30 minutes enough for Conan to explain his deduction and the needle gun watch is not always used in all of the episodes. I guess in the span of 1000 episodes, needle gun is only used at least 300 of them, because of episode arcs. Besides Kogoro is a heavy alcohol drinker so I think he has some sort of resistance.
His voice actor is an expert in losses. He lost a young widow (maison ikkoku), he lose his wife and any chances to be together (detective conan), he lost roles, and he loses opportunities with young ladies (city hunter)
