The most mysterious things about Jagannath temple - it's flag always flew in opposite direction of air - no shadow form of top part of temple - at top there is a large Sudarshan Chakra structure ( a weapon of lord Vishnu ) no matter in which direction you are standing you always see that Chakra at your direction - jannanath temple located near ocean and sound of waves you can listen outside the temple but once you enter temple you hear no sound of water - everyday a men go on top of temple to change its flag but always without safety but it's impossible that the men could fall down - everyday the food for random number of people was made in temple but at end of the day no extra food left and everyone feed sufficiently no one knows the reason - everyday the food was made in such a way a utensils then another one of top of other and in such way approx 10 to 12 untensil on top of each but the interesting thing is the utensil on top cooked firts then 2nd lats then 3rd last in such way and at last the the food cooked in downmost utensils which is closest to fire and who is far away from fire food cooked in that utensil first - It is believed that when lord krishna leave earth and get back his original form lord Vishnu then his heart is left on earth and that heart is still preserved in the statue of Jagannath and in every 12 year that heart was shifted to another statue of Jagannath because the status was change in every 12 year And many more such mystery about this temple

The temple of Jagannath itself has lots of mystery attached to it. For example you can clearly hear the sound of tides when you stand outside the temple but the moment you step inside the temple, the sound of tides totally vanishes.
