This isn't the underground map. It's the REGION map for mostly above ground trains... a lot of those stations aren't even in Tokyo prefecture. HE'S not even in Tokyo prefecture. That was filmed in Yokohama, a ~4 million population city south of Tokyo which is not Tokyo and is part of it's own prefecture- Kanagawa.
Tokyo, as far as tourists is concerned is the big oval with a line crossing it west/east shown at 0:06.
Once you come in from the airport that's very likely ALL you'd use. (you could alternatively use the actual underground system instead, which is also mostly just in the big oval area)
