Its why there is a Giovanni that has a mewtwo in sun and moon [rainbow rocket] and why Red has a Venasaur in the manga, but a Charazard in canon. because its the same story just a different player that played it. in giovanni's case the player/red of that universe failed to stop him and he caught mewtwo and conquered the world. just like in "lost silver" the player failed to save gold, or in "glitched red" the player unknowingly fused a "missing no" into red and gave him sentience. these are not "au's" They are different paths thanks to the "events of x and y's", "kalos war" splitting the universe into "separate cartridges" we know thanks to the "link cable project" from oras, sometimes red wins, sometimes he fails to stop giovanni, sometimes gold dies.......they aren't au's they are paths players have walked.
an au is like a river a flowing timeline, pathway universes are just separate universes cut off from one another, characters in one universe might exist in another but they might have lived completely different lives. like in gen 3 red might have been a office worker instead of champion or might have never been born and gold might have been a gym leader or a farmer. we don't know since each cart and each gen is its own pocket universe. sort of like a pocket monster........
