Is there any way to relocate the pins? It might be an experiment you could try some day. Also, my first thought when you mentioned the hole was to research high temp epoxies and filling it. Another experiment.
Yeah I know what it's like to destroy a cylinder. It's a horrible feeling when you pretty much have finished it and you destroy it at the end. I derailed mine on the upper transfers also. I didn't think I'd be one of the guys that did it, but here I am. Happy New years to you from Ferndale Washington

In the machining trade we call that climb milling when the cutter is turning so the teeth are climbing up onto the material it is trying to cut.

Have you checked the lil red barn piston ring pin placement compared to the OEM piston? Some aftermarket pistons can differ from OEM slightly

Are you going to loose crankcase pressure through the boost port and through the wrist pin right out the exhaust??
Leave a nub on both the top and bottom of the exhaust bridge except cut the center out and debur and angle the edges 🤔
I wonder if the 25° blowdown on homelites also works for a homelite 2000...I think it's like 114cc :) thing sounds like a monster

Tinman try an 041 or 051 and port them i have the 2 ports being close on one side is interesting.

Don't use any exhaust. Straight out of the cylinder is best
