Make sure to save with cmd + s, and don’t save as. It needs to save that reference frame as the same name and location so AE is still pointing to the correct file. Does that make sense?
What if there is a moving object right behind the object to be masked? Example: There is a bag lying on the ground and people are walking behind this bag and certain parts of these people's legs are not visible while passing the object on the ground. How can we do this in such cases?

Use Command + S (Save). Or if you’re on windows, it’s Control + S. The thing is, make sure you don’t do Save As

You'll probably have to experiment with also removing parts of the legs and then adding those legs back in afterwards
