DAPI will generally stain all DNA, while the FISH-Probe will only stain the specified sequence, or the organism (gene) of interest. You could also wash if and stain with a secondary FISH to identify another organism using a different stain and so on. However you will have to have a second form of staining to make it possible to see things using a fluorescence signal
