An interesting thought experiment, there is a lot of variables concerning Naruto change in the story. Would sasuke still fall to darkness? Would Gaara escape his darkness? Who would replace Naruto on team 7 and how significant would that new person be? Characters like Neji, Hinata, Sakura and Kakashi would also be different as well. This definitely warrants a follow up video.

Sasuke frustration would probably lead him to pursue alternative avenues of power away from the leaf sooner as a result. If he joins Orochimaru early this could lead to Sasuke participating in Orochimaru attack on the leaf during the chunin exams.

I agree as well that Naruto would become the weapon that he should have been just like every other village. Third probably knew of this and wanted a different route for him knowing that every tail beast host has suffered the same treatment of discrimination. Naruto also wouldn't be able to have his unbeatable "Talk No Jutsu" if he was raised in the Roots. Many of the events in Naruto wouldn't have happened as you stated without Naruto's talk no jutsu.
Honestly feels like a short term gain vs a long term lose type situation. Naruto is clearly talented, that's been shown several times, with proper training he could be a monster very young, properly able to use clones, Wind Jutsu, Summoning, and so on, he could easily be the next Itachi in the right circumstances. However without his more pure heart and connects he's not getting Sage Mode, KCM or KCM2, don't see him getting 6PSM, and so on. Like I can see him being above Gaara in Part 1 and in Shippuden can take on characters like Deidara or Kakuzu, but once Pain or even worse Obito he's getting slapped.

He completly hadn't cared about Naruto, until he met him and got a grasp of his personality. And that's fair, why should Jiraya care about Naruto just because he's a godson? What if Danzo implanted Naruto with one of then sharingans that he had on his arm? He could've had the idea to make Naruto a powerful weapon combining his strength and chakra reserves with the powers of the sharingan.

In terms of abilities, I can only see Naruto having shadow clones and wind jutsu under Danzo's tutelage. He'll never learn summoning jutsu, Sage Mode, probably not even Rasengan
I think if Danzo raised/trained Naruto, he would have used Shisui's Sharingan as soon as he could to enter Naruto's seal, and then cast Kotoamatsukami on Kurama. We already know Kurama is vulnerable to Sharingan genjutsu.
Long story short: If normally Konoha theoretically would be destroyed 5 (if I count correctly) times bc of Danzo. Then in this situation it would be destroyed 7-8 times, with 3 times for sure
