My cart drawer is not updating/refreshing automatically when selecting the upsell product, only when refreshing the page or going to checkout. How can I fix this?
This likely means there's an issue with the javascript. Double check that: 1. the js script call was added to cart-drawer.liquid 2. cart-checkbox-upsell.js file was created properly and the proper code was added 3. You added the custom event to cart.js If it still doesn't work, I suggest installing a brand new version of your theme (ex: Dawn) as a test environment and trying again. A step may have been missed that may be more easily found when starting from scratch. If it works this time, then you likely have found the issue and can fix it in your actual theme.
Are you thinking it would be something like an image with link - that way you can add whatever image you want and send the destination to whichever url you want? Or did you have something else in mind?

It was a false alarm. The code managed to populate. I had to wait a little longer than usual for the updates to show. Thanks again! By the way, I would like to suggest a lookbook section, in which you can place a pulsing pin anywhere on the image and attach a product. Possibly making it so that different images can be shown for desktop and mobile. Another suggestion is a text and video sliding marquee.
That seems strange. The add to cart button should be one of the most basic features of any theme you're using. What I suggest is to try installing a fresh new version of your theme and test your add to cart button again. If it works on the new theme, then what's likely happened on your existing theme is that a customization may have been modified the add to cart button by accident.

Is there a way to remove the 'gift wrap' product from being visible in the 'Shop All' section of the shopify store?
One simple way you can do this is to create a new collection that contains all products except the upsell product, and use that instead.
