Look at it this way, both Kiryu and Shin Godzilla have some relation with tragedy. Kiryu being a dead Godzilla forced to work with humans Shin being a victim of humans. By the way, I think Shin Godzilla (the movie) is supposed to be a remake of Godzilla 1954. That's why "Who will know" works so well when Kiryu goes berserk. This scene would have been completely bad ass if they had the military actually not sitting on it's ass and just doing nothing. In a situation like that, there should have been a huge firefight.
reason is, when they built Kiryu, they used the bone structure of Godzilla, the first one i mean that was killed by the oxygen destroyer. Apparently, when Godzilla roared, it awakened the spirit of the first Godzilla and it possessed the mech.
