You missed a couple of scenes. The first scene is when skid turns into a robot and ratchet says “that’s impossible!” Then klunk says “not for Dr. nefarious”. The second scene is when they land in Nefarious’ cruiser, Klunk’s antenna beeps and he says “message received”.

The Clunk thing is cool and all but it is quite confusing why he did not just kill Ratchet 1:48 instead of rescuing? It felt more like Clunk was regular Clank all the time expect Nefarious took control of him when his eyes turned red. Which was not true of course.

Klunk would blow his cover he wanted Ratchet to think that's his robotic pal because he has the same features as good counterpart but his eyes are red but can make him Green like Clanks

well in hindsight klunk's actions did result in ratchet not meeting his demise for a worthless sham of a hero and a person. His legacy didn't involve ridding the galaxy of it's greatest defender so that's a plus
Self preservation also played a hand in it as well. Klunk certainly didn’t want to die in a fiery explosion.
