On one hand, it can mean "you", usually referring to someone you have met for the first time or just recently. This is because in Japanese, if you know someone, you usually just call them by name or title and don't really use pronouns often with some exceptions. So when someone calls you あなた and you are not close, it usually just means that you are relative strangers and haven't gotten well-acquainted yet. Even then, it is rare to have to use it in this sense because people will typically introduce themselves by name when they first meet.
On the other hand, it is also a word that lovers use to refer to each other, akin to the word "dear" in English. In this sense, it is a very intimate word that is only used between two people who share a very close, affectionate, and romantic relationship. It's usually women who use the term to refer to their male lover.
In this context, it is obvious that Hina is using it in the latter sense, as she and Sensei are not at all strangers and are in fact very familiar with each other. The game also gives Hina and Sensei a lot of shiptease, and this scene in particular is a rather intimate, heartfelt moment between the two of them. Thus her shift from referring to Sensei as his formal title 先生, to switching to the more intimate あなた is a signifier that they have become closer in the romantic sense.

Also, generally speaking, あなた is considered relatively rude if used to refer to someone who is older and of higher rank than you, which Sensei is to Hina. And Hina is generally a polite person, so in this context it can be inferred that she is close enough with Sensei that she is comfortable calling him that and confident that he won't take it as an insult, but rather as a term of endearment. It also makes sense given that Sensei since Volume 3 has set a precedent of treating Hina like an equal more than any other student due to her maturity and reliability.

But hey Volume 3 is fantastic in all fairness, still feel like they missed out fleshing out some aspects, mainly atsuko’s character. Atsuko felt so much like an afterthought.
