I do love making Boss Stages; sometimes 4-8 seconds is too short for my ideas. I even have a video showing of all of my Boss Stages. Also, Upgrade and I made the "Sucky Signal" game (I made A.I., he made the music). "Candle Bombs" and "Jump Pumped" are repeats.
Man, that Eggman had way too much health on top of the other problems with the microgame you pointed out, maybe it wouldn't need to be a boss microgame if not for that. Plus, usually his machines are... slightly more creative than that. As for the Patapon one, what a coincidence: I just today found out what Patapon is. You essentially input rythmic commands to make them do things (e.g: I *think* Pata Pata Pata Pon is "advance"), but I have no idea what command the microgame's asking from you.
Yes, that karate yell is the cue and you're right, I should have made it louder. I couldn't make a visual cue since I ran out of points. Eggman's final attack is a lazer; you must move to the right of the screen to avoid it and you will win. I have video of it if you want to see what it looks like.

Patapon is a reference to a PSP game series called Patapon. I think you had to enter the game's command for "Walk", which is, if my memory serves correctly, Pata Pata Pata Pon.
I think there IS a cue to when Eggman changes attacks: you can just about hear a karate yell when it happens, but it's too faint and the muic drowns it out. A visual cue would have been much better. What was the attack that killed you the first time you fought him in the video?
It might be a programming issue, since they advanced when you pressed both buttons, but considering that's either asking for knowledge about Patapon or wanting you to somehow figure out the sequence, the idea sounds pretty unreasonable.
