The alternate ending episode where zoffy fight against zetton in this game is actually based of the unused ending where zetton managed to kill ultraman by destroying his color timer but zoffy managed to confront him and two of them engaged into battle. It was ended with zoffy destroying zetton. But Tsuburaya scrapped the ending because it was very violent ending and cutting ultraman as the main hero. So they changed the some scenes for the battle

That's because you're not supposed to beat it. Also if you want to get S-Rank, you have to use all of Ultraman's ability in order of Bind Rings > Ultra Cutter > Spacium Beam.
