The relationship between Mulder and Bill Scully is interesting. It's understandable that Bill hated and didn't trust Mulder at first because he's concerned that something would happen to his sister. He's already lost one sister. I think for a long time Bill was wary with Mulder but over time he learned to trust him once Mulder proved that Scully is the most important thing to him. Bill always knew that Mulder loves his sister but he still needed to show that Scully comes first over his crusade.
It's always felt like Bill was like a second dad to Dana. Overprotective sometimes to a point being controlling. I can imagine Bill being like that during their childhood considering Scully was a serious rebel in her youth. Her rebel nature was shown in Never Again episode through her fling with Ed Jerse. By rebelling against her commitments, she got herself into very dangerous situation and almost got herself killed. Imagine that happening in her childhood and Bill would have to put some tough love during their father's absence. I think that Bill bullied her as a child and teen in order to keep her off the street and stable. While Melissa being the most responsible sister and Charlie leaving home due to his strained relationship with their mother. In other words, Bill has always taken care of his youngest sister and still continues to do that.

If you watch the deleted scene in Memento Mori, where Bill Jr visits Dana in hospital, you'll note that he holds Dana herself partly to blame for Melissa's murder. I.e., Dana defied their parents and joined the FBI instead of the medical profession, and look what happened. Bill Jr seems to believe that a big brother's job is to be an enforcer with his siblings, which makes him an overbearing git in my book. He even feels the need to do his big-brother thing with Mulder, in his eyes a ne'er-do-well boyfriend who keeps leading Dana into trouble.

In Bill’s defense, she could have had a better life without him.

Scully's brother was such a jerk! Their mother NEVER blamed Mulder. Bill Jr. can take a hike.

Emotions aren't rational things and not everyone reacts in the same way; I wouldn't call Bill a jerk for seeing his sister hurt (especially after another sister having been murdered) and lashing out. It was misguided but totally understandable

Yeah. He certainly is nasty to Mulder, and while his blame is misplaced, it is understandable. He is the oldest of four siblings and lost Melissa due to the investigations Mulder and Scully run on the X-files. Now Scully is near death, also because of her involvement in the X-files, which is run by Mulder. And when Mulder responds to Bill's question that after all that tragedy he isn't any closer to finding the truth, Bill is seething with rage that Mulder's quest is selfish and completely consuming of him and everyone around him. He is obviously wrong about Mulder as a person, but his anger is believable under the circumstances.
