Well they did become part of the Taliban. The story of Afghanistan is complex but to put it in an oversimplified way, many groups that got funded by the US to fight the USSR invasion ended up becoming into groups that opposed the US, the main one becoming the Taliban.

This later transfers to the "democratic Northern Alliance" after the civil war, who kept up appearances as the good guys to secure foreign military aid against the mainly Pakistan-backed "Taliban" groups while the southern Shia groups were left to die because of their Iranian ties.
