The train traffic lights works according to "is there a train on this segment", meaning that between behind the depot station until the crusher station, it's considered one segment for that specific light glowing red seemingly forever. What you'd like to do instead is to have the traffic lights surrounding each station and/or at each intersection (side rails to pass by the occupied station for example)

Since I don't see it in the comments the reason the one signal stays red is because the train is in-between that signal and the next signal as for why both are red when at the station is because the signal is before that station hence bothe parts of the track have a train in it

For lighting up the roofs and to keep it in theme you could use redstone lamps or glowstone blocks. Its much more prettier then the thousend torches. I'm loving the series deeply!
Btw sigils, your train will attempt to make a sound everytime it approaches a station, you can use a bell or the mods train whistle to make the noise, just thought it’d be a cool addition to your city

You could store trains up higher than your builds so they don't crash into each other, so like the crusher train sits over the crusher and then goes back onto the main track when it's time to deliver

Sigils if you wanna make smelt the ores i would suggest making a autosmelter that is connected by a chute with a fan that is bringing the crushed raw ore up into it and then on the side they are done smelting have another chute take them back to the storage.

Yes, Storage Drawers has upgrades. I believe it goes iron, gold, diamond, and emerald, each doubling the amount of items a box holds.
