It's because the boss used them for power, and Sonic used them for the greater good. If you paid attention in the final part of Sonic Adventure, you would know this.

The only issues I have with this serie is one: you can't play as super sonic freely in all stages, two: it's super fucking hard to gather all 7 chaos emeralds
The fact that gemeral replaced emeral is kinda sad. My boy emeral got shat on hard especially in sonic X where hes just left to rust under water and he doesnt even come back in the idw comics. Sad shit bruh
for real, bro! Sonic X disrespected Emerl big time. What annoyed me even more is that Gemerl never made an appearence. I would've loved to see him face off against the metarex. But sadly...Sega tends to forget about certain characters that don't contribute to the main games.

Caso queira mais detalhes,cheque o final de Sonic Battle,que serve como uma prequência desse jogo.
