And just before he fully sets off on this new journey of exploration, he stops long enough to meet up with Spoke on his own death bed. And together, the two friends set off into the true, final frontier.

After walking through the crowd and meeting Saavik and Son, he approaches Yor, who sends him to the Kelvin timeline to New Vulcan, where Spock is dying. Spock had Kirk's badge with him the whole time, he made sure Prime-Kirk got it. Spock knew that he was going to die soon and made arrangements for Kirk to come to him in his current timeline, alive. Part of him firmly believed that it was possible. Spock set things in motion for this (contacts). Gary Mitchell also had a part in it, Kirk was once his friend. It was Spock's wish that they could meet again and say goodbye and maybe it was Gary Mitchell's wish that Kirk would live again and they all worked together to make it happen across timelines.

1 You said it. In the afterlife, Saavik and Spock's son wouldn't be. So it's not the afterlife. 2) Kirk was restored, with the help of scientists from the Daystrom Institute, but also Gary Mitchell, who has special abilities in TOS, and last but not least Yor, the traveler. Spock is actually dying. The big age difference is that Kirk has only recently been resurrected. Maybe it was similar to Picard.
Kirk was only "Dead" in the Nexus. Spock recovered his body and brought it to Genesis in the physical dimension which revived him so he can say goodbye to Spock. In reality this is fiction Scripture is clear what happens when someone dies.
