I feel like this song sits in a similar vein as "The Night They Drove Old Dixie Down" by The Band. It's not glorifying the civil war or taking a side, it's about the common people who got caught up in what was, in many ways, a "Rich Person's War". good cover, like the two voices.
Great performances for the both of you! Yet some of the chord changes were a bit "lost" due to the deep E-string being hit a lot by mistake. I understand that these sorts of tendencies are really amplified in a live playing situation, and you seem to cope with it waaaay better than me, to create something one can actually listen to, so I'm not blaming you for anything :) However, if you'd want to reduce said tendency, you could use the thumb to dampen the E. I saw you used the ring finger to dampen the A, so it's really just the deep "rumbling" that's the issue. Musicality goes before everything though, and you have plenty of that, so keep up the good stuff!

If you watch her play, she is dampening. The problem is that Colin Meloy actually plays it with Cadd9 not C, It's just easier to play the way she it.

Hard to do collin meloy he as a really strange way of singing. But I really liked this version and I didn't think I would.
