From what ive heard, the reason why Dr. Light chose to use Proto Man for the simulation to fight X was to test him just like he did with Megaman throughout the series.
I want to someday make a full length movie of Mega Man X. The storyline I want to put in order are to start with this video, title sequence, the Day of Sigma, the actual game (essentially), and end with X being promote to an S class Hunter, flash backs on Dr. Cain finding X and starting to manufacture Reploids while X mourns for Zero, X riding of on his cycle starting his next mission, and end credits.

It would be awesome to have a MMCU with Phase 1 being the Classic Series (Films based on MM1, MM3, MM7/MM8), Phase 2 being the X Series (Films based on MMX1/MHX, MMX2, MMX4, MMX5, The Elf Wars) and Phase 3 being the Zero Series (All 4 of them). ZX and Legends would have to be left under consideration. But I would love to hear feedback.
I remember when this first came out I saw it in like 360p or something. It must have been over 10 years ago at least now and the quality was not good at all, but it definitely looked more realistic and impressive in that low quality because you couldn't see all of the jank as a low budget fan film. It is still pretty incredible knowing how long ago this came out. All of these guys must have grey hair now like I do.
The first part with Dr. Light was pretty awesome, the second was a bit weird. There was no proper transition nor explanation, and why fight in cyberspace? That's a completely different universe, the Battle Network, parallel to the X series.
+n1hondude He probably fights in "cyberspace" because the fight takes place in his subconscious or Robotic mind. A part of the "tests" dr. light mentioned earlier that would take 30 years. Also at the end scene, its possible that he woke up from his sleep after those 30 years. Does that answer your question? (not trying to sound mean or anything)
Because X could have blasted the shit out of him, but chose not to, showing compassion and restraint, qualities you'd want the world's first android truly capable of thought, emotions, and the capability to go against the laws of robotics if he chose to. And with an X-buster attached to his arm, those are qualities you want him to have.

Captain Fedora sound cool but it would need broken in parts to do it justice I think 🤔 a miniseries would be optimal
