The first episode is the second to last episode in the timeline. It shows GM showing up behind Tetsuya. Like how the original Mazinger couldn't defeat the new enemy and was replaced. The second episode is the last in the timeline for Shin Mazinger. It shows the results of Mazinger taking on The Great General Of Darkness and losing. The rest is a flashback to everything leading up to that point.
I haven't seen Shin Mazinger, but I can already guarantee the most important part of the series is that MAZINGER TURNS INTO A GIGANTIC ROCKET PUNCH. That is all.
I have a theory. The Mazinger characters from the Z1 universe couldn't come to the Z2 universe because a Z2 counterpart of them already exist, right? And since Grendizer isn't in Z2, is there a possibility and indication that there's a Shin Grendizer?

Well, they pretty much take the manga and the movie Mazinger Z vs The General Of Darkness, added in a few characters from Go Nagai other works and have the guy who directed the crazy awesome Giant Robo anime to direct the whole damn thing. Though they really need the sequel to Shin Mazinger, they just can't leave the story hanging like that.

The first two episodes are just a mash up of finale episodes with the addition of Mazinger Z's defeat. Hence why many events in the first two episodes don't add up to what happens in the finale, since Kouji and Sayaka's friends don't die in the final episodes like they do in the first 2, and enemies are defeated differently. It's pretty confusing, just look at the first 2 episodes as teasers and what the original idea was but was changed as the series ended. Still, I want Shin Great Mazinger.
@TheChoujinVirus Kinda expected. He's fighting besides Anime Batman, the Macross team, *Dai-Gurren Brigade*... I mean, fighting alongside badasses like that even made SHINJI a badass.
And since it's not only diferent pilots, but a "diferent" machine, there is no excuse for double kaizer action. "Quadruple burning fire!!!" i wait thee.
@NovaMKVI It didn't make sense because the episodes didn't show the story in order kind of like Haruhi And their messed up episode airings. Episode 1 is close to the end of the actual story.
